"Hello, I've a natural spring in my garden, water flows back to the earth. Is there a stone I can put in the water which keeps the water clean of am I asking for a miracle? I do use it to clean my crystals, i put them in a wash bag and leave them in over night. Thank you for your help!"

Thanks for reaching out to us.
While crystals can assist energetically, there won't be a crystal you can turn to continuously keep water clean. Nature ebbs and flows, and has its own cycles.
That being said, you can still bless/activate/charge the water with crystals so I'd recommend some Clear Quartz but you can also go with whatever you're drawn to intuitively. When you add your crystal/s, be mindful about why you're putting them in the spring because we always want to be clear about our intentions.
I think what you want to do is quite beautiful and I know the earth will appreciate it, even if the crystal doesn't keep the water clean.
Also keep in mind that some crystals can be damaged by water so be mindful when you use water for cleansing. Some crystals can get damaged over time, while others over a shorter period. You can read more about that here Crystals That Can Be Damaged By Liquids
