I must share the standard disclaimer that I am not a doctor and cannot give out medical advice.  Crystals for healing should be used as a compliment to other therapies and not as a replacement for regular medical care.  

To be honest, it all depends on what kind of meditation I am doing.  If I am meditating for peace and quiet or to get intouch with my inner self, I will use a high vibration stone on the brow chakra. I also like to hold a favorite crystal and really look at it, allow myself to become one with the crystal, to hold the crystal and feel the vibration.   To work on my chakras I will put the crystals on each chakra.  If I am meditation for a specific issue, I like to circle myself with an appropriate crystal for the issue.  Meditation can take many forms, it is allowing a deeper state of mind, opening you up to your subconscious, the universe as a whole or to contact with my guides or angels.   It is not difficult to match a stone to the meditation and how to use the stone is more an instinctual knowing.  It's just allowing your self to be open to what feels right in that situation.
