Greetings and thank you for your very relevant question. I have a few thoughts for you regarding how and where you should keep your crystals, based on my own experiences and what I have learned, so I will get right to it.
I see my crystals as sacred items that are with me to act as aids to my own spiritual work and growth, and also magickal items that are gifts from the Earth, to be used in various instances of high magick. As such, I feel that it is in my own best interest (as well as theirs ;), to keep them safe and protected, as one would keep anything that is revered. Certain stones, such as Amber or almost any tumbled stone, are pretty tough and will not break under almost any circumstance. These stones can be kept together in a pouch or box, and they should remain in tact. Other crystals however, especially something like a Clear Quartz Cluster or a Natural Selenite Wand for example, are delicate and should be handled with great care, lest they become chipped or broken. These crystals would best be kept wrapped up in a cloth and kept somewhere safe, like a box or up on a shelf, so they remain whole.
Crystals that are used for healing purposes or just to enhance the energies around you, could be kept on display, in a place where it is safe from harm and to which you have easy access. Crystals that are used for specific magickal purposes should be kept isolated and safe, usually out of sight, and often in a white or violet pouch or cloth. If you have any charging items, such as a crystal grid or a charging plate, you might choose to place a crystal that you plan to use the next day on such an item. Before using any type of charging item for your crystals, it is usually wise to cleanse them of energies absorbed from their last use. Some crystals, if they are hard and nonfriable, can be buried in the ground to clear energies, and I will occasionally leave my crystals buried in the ground over night, retrieve them in the morning, and then put them on a charger for the day, until I use them for some specific purpose in the evening. I usually end up burying them again afterwards, until I am ready to use them again.
Regarding Merkabas, I keep some of mine in a crystal grid for holding intention after they've been charged either by Reiki or on my charging plate. When not in use, I usually keep my Merkabas separately, in little pouches, to keep them from getting chipped or otherwise damaged. I only use water, Reiki, or smudging to cleanse my Merkabas to avoid any damage.
